Season 1 is light on the spoilers. Season 2 is obviously filled with season 1 spoilers, so read carefully.
Season 1 in a Nutshell:
Sydney Bristow is a graduate student, is only ever seen with two friends - Francie and Will. Her mother died in a car accident when she was little and she has a very distant relationship with her father, who sells airplane parts. She works for SD-6, a covert branch of the CIA, whose cover operation is the international bank, Credit Dauphine. Sydney's boyfriend, Danny Hecht, proposes to her and Sydney tells him that she's a spy. While away on a mission, a drunken Danny calls her apartment and leaves a message saying that he doesn't care that she's a spy. When sydney come back from her trip, she finds Danny dead in the bathtub. Severely distraught and pissed, Sydney leaves SD-6 and doesn't plan to return. SD-6 sees her as a liability and sends agents to kill her. Syd kicks ass before being saved by her father. He tells her that SD-6 is not part of the CIA and he's been working for SD-6 himself.
This basically sets up most of season 1. Sydney & her father are now both double agents for the CIA and they're trying to take down SD-6, headed by the super creepyUncle Arvin Sloane. There's also race for various artifacts created by Milo Rambaldi - a 15th century inventor who preceded the digital age by writing in machine code, among other things. Sydney also discovers the truth about her mother's death and the events surrounding. Introduced this season are recurring characters Anna Espinosa and Sark.
Finale: Sydney & Vaughn go on a mission to Taipei to dismantle an assembled Rambaldi device known as The Circumference. Explosions. Lots of water. Apparently Vaughn's coat interfers with his ability to run and he seems to have drowned. Spy!Mommy!

Season 2 in a Nutshell:
Again, spoilers for season 1, so...
The premiere is basically told in flashback - Sydney recounts the Taiwan mission to a CIA psychiatrist. Her mother, who's shot her in the shoulder, is alive and working with a terrorist group. She escapes. Vaughn is missing and presumed dead. Jack Bristow works his magic and Sydney returns to SD-6 without suspicion. While on a mission in France, Syd discovers an unconscious Vaughn in the basement of the estate. She completes her mission and gets Vaughn out. Meanwhile, to keep him from being killed by SD-6, Will has to take on the cover of a recovering drug addict and claims his story exposing SD-6 was a lie.
Season 2's big issues are the Spy Family (Irina, Jack & Sydney) learning to trust each other and the demise of SD-6. On the back burner are the Rambaldi artifacts, Vaughn getting a weird disease from the Taiwan mission, the Francie clone, and Emily's not-death.
Finale: Everyone gets their ass handed to them. Sloane assembles the Rambaldi device known as The Telling. Stuff shakes. Sydney & Evil!Francie duke it out. Sydney wakes up two years later and Vaughn is married.
